If I go with a stealth build, will I be at a disadvantage when I encounter a boss?

Yes, but it'll work greatly to your advantage for the other 99% of the game.

I would suggest just taking the armor perks, I went all stealth myself but took armor early on because I knew from reviews that the boss fights were going to be a pain. I didn't need to worry to much about stabilization for weapons in that game, I found tapping the trigger worked just fine to stabilize it for me.
Having armor, electric protection and gas protection will give you the biggest bonuses to dealing with bosses. It is kind of a waste of points, but if you are a completionist like me you will find more xp then you know what to do with.

A bit more strategy is involved in the boss fights, when playing as a stealth character. You'll find yourself going transparent, using props around the environment as opposed to guns blazing.
