Yes it will. However, you have to finish the original game to unlock it.

Actually, that may not be true in this game, Transience. That WAS true of the Gamecube port, but not of this. Most Zelda games have had a way to start off with the second quest, usually, by entering the name "Zelda" as your name. Also, it has been hinted that their might eve be a third quest in the works to go along with the graphics and hardware update, according to Iwata at GDC 2011
