Answer: While Naughty Dog is making The Last of Us it is being developed by a second team at Naughty Dog different than the team that made Uncharted 3. Also Naught Dog shortly after the release of Uncharted 3 put out a request for game developers willing to work on a "fun 3rd person action adventure game" and I don't think they would describe their dystopian zombie games as fun. The co-president of Nauaghy Dog also said that they would keep making Uncharted games as long as fans wanted them and that they had a lot more adventures for Nathan Drake.
